For those of you that have wanted to upgrade to Eagle 6.X (currently Eagle 6.1 or Eagle 6.0) I found a great walkthrough here: http://blog.raek.se/2012/01/06/running-cadsoft-eagle-version-6-in-ubuntu-gnulinux/
If you want the process to go faster add the -j# where # = the number of threads on your computer (or just type -j) it'll run make on all cores.
I did make one change by putting the link in my /usr/bin/ folder instead of /home/.bin/
