The EEPROM file is 4KB so any EEPROM 4KB or bigger should work. "24LC32A-I/P-ND" or "25LC640-I/P-ND" are two I found doing a quick search. I haven't tested them, so order at your own risk.

I'm a bit late to the thread, and unfamiliar with the design, but that advice looks a bit fishy. The first part is an i2c memory, the second is spi. Does the design really accommodate both types of parts?

Looking at the file BBB_16_Flex.CuTop.gbr from github, it appears that Pin 1 of U3 is on the lower-left of the component layout.
This is what I was looking for. Thanks for looking through the files to help me figure it out.
